to access the settings:
1) go to the "main menu" page 2/3
2) select "Settings", and go on the page 1/2
3) select "GPS setting" and there you are. :-)
4) when you are there you can also set your max DOP to 7, so bad gps points won't be log in the exported "gpx" file
note: here I'am translating my french menu name to english, but if you use the manual (english) it's well explained.

I'am using an htc tytn II and can use 56000bps on COM4,
so I believe that it should be fine given that the gps chipset (qualcomm) of both device are very close.

have you try the COM4 19200 and also having the .NET thicked.
I know that for htc touch/touch rpo/diamond Xperia X1, it's very important.
HTC Touch HD "not enough free memory" unstable application
The error message is "not enough free memory" although there should be loads (90Mb+). The app keeps going though, recording in the background until you acknowledge the error message. The trick is to wait until the end of the training session before acknowledging the error message.
I'm half way through my 14 day trial and unless I can get some feedback I don't think I'll be spending my money.

Does not work on HTC Touch Pro Devices
EDIT: I am using COM 4, 19200 and GPS seems ok for now.
I will report back on reboot issue shortly
Device: HTC Touch Pro
GPS: Using built in GPS.
Issue 1:
Run.GPS application reboots the device 50% of the time when initially run. I have way more than 10MB of free RAM, so that us not an issue. I also have random reboots while using run.GPS. The program is extremly unstable
Issue 2:
GPS feature does not work. First time application is run, GPS signal is ok, but is GPS signal lost within 3 seconds everytime without fail. GPS signal cannot be re-acquired unless HTC device is soft-rebooted. When GPS signal is lost, no other program (like Garmin, iGO, etc) can use GPS unless device is rebooted. Seems like run.gps kills GPS functionality for entire device once it loses signal. Even QuickGPS program will not function unless device is reboot.
GPS is only recognized using "windows managed", so it is not even possible to try manual settings (like com ports)
Conclusion: run.GPS is not designed to work for HTC Touch Pro devices. Extremly unfortunate
